So when you are in a guild, ddoes the bonuses, like say, Lap dog, Throne room, etc, carry over into "normal" play?

No, they don't. They only come to help the guild army during Portal Raids. The higher the Portal level, the stronger the army should be so that it brings back good loot. This, in turn, can be used by Guild members as they see fit.

Yes the loot can be used for normal play.

When the loot is brought back, it is automatically stored in the guilds inventory.
Only a guild leader or guild counselors have the ability to distribute goods to guild members, if they wish to do so.
Loot is not automatically disbursed to all members.
